I have a logisys hard drive silencer like this one:

I was wondering if its bad to have the hard drive covered and in this aluminum case?

Actually, it is good to have it covered in aluminum.

Aluminum is the ideal metal for dissipating heat; so it will not only silence it, but keep it cool.

That would act like a heatsink, so no its not bad. Make sure you have clearance all the way around that silencer though –heat needs to escape.
